Their minds were linked because of his mother's protection spell she cast on Harry before she died. The spell broke some of Tom's soul and that piece went inside of Harry Potter.
So you really wouldn't understand that scene you're referring to because the explanation comes much later in the movie series. Watch my favorite movie of the series for the explanation of why things happened making the spiritual and mental connection between Tom and Harry. Harry Potter and the Goblet of Fire. The scene is towards the end.
