Not that I like it but probably Scrubs. I'd go with Arrested Development myself.

I'm going to go right ahead and throw Trailer Park Boys into this.

I'll put Scrubs in top of my list and other honorable mentions will be Everybody hates Chris, My name is Earl and Friends.
I'm a bit surprised that Everybody hates Chris haven't mentioned once earlier. I guess it was not memorable enough.(tragic, tragic)
Arrested Development and It's always sunny in Philadalphia are in my watchlist, haven't seen it yet.

Third Watch was not a sitcom.

My favorites? Entourage and Scrubs. That doesn't count sitcoms that started in the '90s that went into the 2000s (i.e. South Park).
The ones that will be remembered as "the best?" Arrested Development and The Office. Modern Family may as well.

I would say the best sitcom of the 00's is Reba, Malcolm & The Middle, That So Raven, Hawthorne, Third Watch, Method & Red, The Boondocks, and that is about it.

Peep Show, The Smoking Room and Gavin & Stacey.
