In the last half of the episode, Kirk berates NOMAD;in what appears to be the engine room, for increasing the ship's efficiency in a way that risked destroying the Enterprise altogether.
In an unfortunate turn of phrase, Kirk starts in with NOMAD by saying "You'll destroy my ship!" before explaining that the probe needed to undo the changes it had wrought.
A good thing NOMAD had apparently been programmed to wait a few seconds before acting on an order from what it believes to be its creator and master; Captain Kirk.
