Upon viewing, the beginning scenes where the army is chasing the natives, the actors are speaking Spanish, yet their mouths are moving in line with the subtitles. Do I have a messed up copy or was this done post-production to make it feel more real?

I have a fully restored, uncut copy and it does it as well. Given that the film was originally Italian, I'm not really surprised with the language issues. They probably changed some things in post production. Maladolescenza had the same problems with language when doing alternate dubs.
