He doesn't do anything bad, just doesn't do anything good. When confronted about it, he doesn't stand in Connery's way nor sell him out (or worse, try to kill him). He doesn't directly confront Shepherd though or aid Connery in the pursuit of one of the two dealers (though in fairness he was told by Connery to not get between him and Shepherd). Ultimately though Montone is still murdered by an unknown assailant (probably the same guy who tried to kill Connery later in the storage area via strangulation). Whether he followed his last orders not to let anyone see the prisoner or not is a matter of speculation, not sure if he was killed for resisting the prisoner's outright murder or alternately letting it happen and then getting killed anyway for saying anything at all. The general trend with Montone's character though seemed to be his moving gradually into Connery's camp and away from Shepherd's). Makes one wonder if he would have aided Connery at least indirectly with regard to the hitmen who arrive later. His motivation for taking Shephard's money seemed to be based on fear of him, since he kept bringing up how powerful Shephard was. So where does Montone stand on the moral scale?

Well, judging from the sequence of events as presented in the film, I would say Montone was killed while attempting to protect Spota. One supposes he sent O'Niel the coded message sometime prior to that. This hardly redeems him of his prior corrupt acts (which may include the deliberate execution of Sagan). It only shows his late change of heart.

You left out a major point. It's Montone who directs O'Neil to the drug stash hidden in the food shipment through a coded message. I think it's this action above all others (or all other inaction for that matter) that got him killed.

Montone appears to be a competent lawman; his conversation with his subordinate concerning errant nuclear detonators seems on the side of right and good sense, and establishes his intelligence, at least, as equal to O'Niel. However, the film also establishes early his potential corruption, in the execution of Sagan before he can be peacefully apprehended. Montone is corrupt, and O'Niel's sidelining of him during the raquetball match ('Don't get between me and Sheppard') is important in showing that Montone can never be his ally.

I think Montone would have helped O'Neil. I think Montone genuinely liked and respected the Marshall and probably reminded him why he got into law enforcement in the first place.
