One thought I had is that Dr. Dre's character, Paul, may end up trying to kill Jake he said that Jake 'was dead' after the incident at Roger's house and with his meal ticket (Alonzo) dead and Jake likely to testify against Alonzo's team, Paul would probably try to take him out.

There's a deleted scene at end of movie. It's right before Jake gets home. The three wisemen pay him a visit before he walks in the door. Tom Berenger asks him "Wheres the money?" (The million that Alonzo had in that garbage bag that Jake took off him) Jake says. "I turned it into evidenceisn't that what I'm supposed to do?" However, if Jake did indeed turn the money over as evidence he would need protection for him and his family. I'm assuming he told IAD everything that happened and when Alonzo turns up dead will be a million more questions for him. I don't think he could be LAPD anymore unless he goes to Internal Affairs and works for them.
Jake would have a ton of enemies on the department. Especially Alonzo's crew, but they probably get taken down in an investigation.

Per the extended version (extra scenes included) he's shown talking to the wise men as he goes home with the money bag, immplying it's evidence and hinting other things things as a reminder to the three wise men that he's not going to play ball the same way Alonzon did. And that's it, suggesting he'll file due process on all the bull which happend that day.

Well because a cop died, their will be an Internal investigation, He will be questioned, most likely fib somethings. Hw would then be saki if he wants to stay, most likely he would be asked to be transfer deceptive roll. Thats what looks like he is most suited for.
