(a). Ending as presented - it's a third person, serial killer, unrelated to the family? Yeah, Gene is innocent but realizes that the wife believes he killed the girls (the reason he confessed, because he gives up) and there are irreconcilable difference between them Now, so he turns his back on her and leaves.
(b). The wife was jealous of his obsession, had pictures taken of little girls, planted them in the dark room, hired a hit man to kill the girls and frame Gene to inherit his firm and all his wealth. Her tears at his confession are tears of joy as she can't believe she pulled it off. The third murdered girl is one of three selected for the frame, before a connection is made. The risk is though the hit man confesses.
. Gene did indeed take the pictures, part of his fetish. The wife is jealous of his affections towards the little girls and hires a hit man to kill them, frame him and inherit his firm and all his wealth. The 3rd girl at the end is one who Gene may have photographed earlier, but not yet found in the dark room but also part of the frame. Her tears - tears of joy for getting away with it. The risk is though the hit man confesses.

Sure you could but that's not what happens in this film. In no way does Freeman's interrogation of Hackman make his confused about what happened, there's no torture to coerce a confession, nothing happens that's severe enough that it would make a man confess to these crimes. I gather in the book he is so worn down that he confesses - that's not what happens here so the ending does not work.

All the ending implied is having found the real killer. Chantal the wife realizes her husband was quite innocent now she's sorry she suspected him. He's hurt and devastated she would think he could do that, he's so hurt and humiliated that he can't forgive her now for thinking that if him. If you're accused and wore down and everyone you love thinks you're guilty you could give up.

Those endings are not mutually exclusive. A can be true with either b or c being true at the same time. A + b sounds reasonable to me.
