The issue was that Anno felt that the manga started being too melodramatic and angsty and he wanted something more comedic. They disagreed, and Anno left.
FYI, I agree with Anno, the rest of the manga from where the anime left off was pretty mediocre, the best of Kare Kano belonged to the first 8 episodes.

What was that disagreement about? I heard Hideaki Anno even left this anime in the last episodes and was replaced by an another director.

The reason was because of disagreements between Gainax(The Company Producing the Anime) and Masami Tsuda (Manga Author). And because of that there was never another season. But if you [pick up mangas 8-14()still coming out bi-monthly) you can see what happens after.

I already own them! I must say: the special features on the American DVD are really good ( intreview with the japanese voice actors, production notes, scetches ).
But I would have loved it if the brilliant director Hideaki Anno gave an audiocommentary of at LEAST one episode! I love him!
By the way, its horrible how some filler episodes drag! And how the open ending ruined the great romantic tone! WHY DIDNT THEY END THIS GREAT SHOW PROPARLY?!!!
