So in order to watch this move you really have to suspend a lot of belief. The one thing that I just can't get past is the bomb. When Nick,the cop and bomb squad guy are talking about the bomb it's revealed that it's strong enough to blow up three floors, so if it's placed in Clyde's cell I think it's safe to assume that it would blow up a large portion of the prison. So we are to assume that in order to get back to the prison in time to not only put the bomb in his cell, they would also have to clear the prison of all prisoners and guards, despite the fact that Clyde had a head start. Also even if Nick had gotten into the prison undetected through Clyde's cell he had to leave through the prison, so obviously the warden would know at the very least Nick had set the bomb up. Are we to assume that he's okay with Nick blowing up the prison? Also it has to be considered murder, so Nick would have been prosecuted for murder. That being said I still consider it an entertaining movie.

How on earth did Nick and whoever get the bomb into Clyde's cell, with Clyde seemingly leaving city hall before Nick?

you suspended belief not disbelief, you should suspend the dis. i don't think the bomb was in the cell or we wouldn't see clyde with fire behind them, he would just evaporate in second. so you may assume that the bomb was in the tunnel in a safe distance not to burn the whole prison just the cell, maybe a little bit more. you also can see that the end is clyde's triumph, since nick learned to stop keeping murderers out of prison and started killing them starting with clyde.

Agreed. To me the most ridiculous thing was the notion he could leave the prison for long periods of time and not be noticed before he got back. As if they wouldn't be regularly checking his cell after his victims were piling up while he was in prison.
