This whole scene played out very clumsily. The colonel's men arm themselves then we catch a glimpse of the saboteurs in the bushes and finally we hear gunfire outside the ship.

It's not important for the story. The important part of that scene is the tension of the audience and the aliens knowing about the bomb while the human characters don't know.
