My personal favorites:
GREMLINS – Isn't it always after midnight?
HOME ALONE – Why didn't Kevin call 911 to begin with?
THE WATERBOY – Wouldn't a student be expelled for tackling a professor?
PROBLEM CHILD – If he were my child, his behind would be as red as his hair.

Fantastic Voyage (1966).
The title should warn you that it's more fantasy than sci-fi. Raquel Welch was another fantasy altogether.

I agree, and they were all good movies. I was being sarcastic when I said "personal favorites," as I was referring to the silly overanalyzing that I listed about each movie.
