Aya is not a clone, she is the same character from the first game.
The Eve in this game is a clone however

yes, i think in parasite eve both aya and eve are clones of the original aya from the first game. so eve is aya's twin sister in a way.

It's Eve. She was created as a clone of Aya to control and manipulate the ANMC's in the shelter/Neo Ark.
It's been a while since I played this game (I still have it. Maybe I ought to pop it in for old time's sake) so I can't quite remember the details but that seems to be who she is and her purpose.
