all Oliver said was that he knew where they were, and then Felicity apparently gave them coordinates and times to arrive. but how do you think they contacted them for it?
I used to be indecisive. Now, I'm not so sure.

Probably just called Nate on his cellphone. Just because Nate and Amaya were back on the ship doesn't mean they were in space or the time stream. They were most likely just parked on present day Earth somewhere waiting for Sarah and the rest to get back.

Felicity invented a time-traveling-phone-call-thingy, and then somehow found the LoT timeship, then patched her time traveling comm device into it, even though they didn't know a call was coming.
Felicity is one of the world's premier geniuses.
Along with Cisco (who really ranks first.)
And Ray Palmer.
And Martin Stein.
