How is it Gotham has only one police station? Surely the city must have several, each with their own jurisdiction.

They could take a page from the Batman Arkham-verse. Batman Arkham-verse had more than one police station. One in Arkham City and one in Gotham. That's if they introduce Arkham City into this universe.
