I like the ones where Batman or Bruce Wayne were put at the center stage and dealing more with a personal conflict or a battle with a foe that weighed more heavily on him as opposed to just letting his foes get the most attention. Those are the best ones on the show and what made it stand out from animated shows to give its main character a gritty and deep psychological focus.
Examples:
On Leather Wings
Nothing to Fear
Two-Face
I Am The Night
The Strange Secret of Bruce Wayne
Blind as a Bat
The Forgotten
The Demon's Quest
Heart of Steel
Perchance to Dream
Dreams in Darkness
His Silicon Soul
Robin's Reckoning
Zatanna
Night of the Ninja
Day of the Samurai
Second Chance
Off Balance
The Cape and Cowl Conspiracy
Appointment in Crime Alley
Pretty Poison
Trial
Beware the Grey Ghost
Paging the Crime Doctor
