Being a hechman doesn't exclude one fro238m being a villain. I guarantee if you asked any Bond fan who Oddjob and Jaws were, they'd say "Bond villains" instead of "Bond henchmen." In most regards, they're even more popular than the main villain of the films they're in. Ask most casual fans who the villians in The Spy Who Loved Me and Moonraker were and they wouldn't be able to tell you anyone but Jaws.
As far as 006, Alec Trevelyan, is concerned, he absolutely was the main villain in his film. No debate about it. Who was a more important antagonist than him in GoldenEye? Xen5b4ia? Ourumov? Yeah right
