Does he actually go in the studio to be recorded or do they just use a computer and he gets credit for a guest voice by agreeing that it's ok?

I highly doubt he actually goes in there, at least on Family Guy anyway. Family Guy is pretty insulting to the poor guy.

Oh, I actually met Mike Reese(one of the writers of the Simpsons) a few months ago and I asked him this question. He said that Stephen Hawking actually flies over to record type his part into the computer and voice his lines. He actually said that there are some days when Stephen Hawking will be in the building before they get there, but it's on the second floor of a building with no stairs. He said he thinks he's faking. Lol.

You'd think with all his money(i'm assuming Stephen Hawkins has money) that he'd be able to afford better voice software.

Hes got the dough to do it for sure. Someone asked him why he doesn't upgrade, He said the one he has now has become a part of his identity and he has no plans to change it.

His voice is his trademark and the main source of his cult status. You don't ask Mr.T to give up his gold chains either.

Pretty sure the real Stephen Hawking had nothing to do with his appearance on Family Guy. The computer voice used in that scene sounds a lot like the one Hawking uses but not exactly. Plus I don't believe he was credited in that episode.
