Im a Kaufman fan, and am slowly making my way through his short, but thrilling, filmda0ography.
I would say that his best would be Eternal Sunshine, because well it was the one that got me hooked and its the first, and only fictitious film to really make me go holy beep wow.
I love the way he really thinks about how he gets his characters to act, make them really really realistic - which you hardly find in the world of hollywood.

Synecdoche, NY. Its just such a vivid, deep, surreal film. Its just a look inside of Kaufman, and in entirety. However, one needs to be acquainted with him before diving in. I'd say his 2nd best is easily Eternal Sunshine

              Synecdoche, New York
No movie has ever stuck in my mind like that one did.

Synecdoche, New York shortly followed by Eternal Sunshine.

I agree. The fact that he also directed Synecdoche makes it even more impressive an achievement.

Being John Malkovich and Human Nature are the only two films the man has written that reek more of "innovation" than "gimmickry". OH, perhaps Confessions of a Dangerous Mind is clear of that criticism as well. Anyhow, his films are becoming (with SNY they have fully embraced this) even more ambitious and more gimmicky, which is a recipe for total disaster in my opinion. That film is the most embarrassing film made by a "succesful" filmmaker that I can think of. SHockingly awful!
I know, I know, you people think I just don't "get it", because how could he possibly dislike such a massively ambitious project. The truth of the matter is that it fails so massively because of its absurd ambitions. I praise Kaufman the artist for having the balls to attempt this (after all it was his first directorial job), but that doesn't mean that the film itself isn't a complete shambles. I quite understand the existential motifs the film brings up (hard not to the way he pounds away on his neurosis over and over again to the point where your just left thinking "i got it 25 minutes in and you aren't saying anything that you didn't say in the first 25 minutes dude"), so please spare me the paraphrased Otto Rank lecture.
I'm cynically looking forward to Kaufman's next directorial effort so I can watch all the same pedants struggle to defend the sure to be atrocity.

Eternal Sunshine is not only my favourite Kaufman film but all-time my favourite movie to date. Being John is my second favourite and I also think Adaptation is genius. However, oddly, I didn't get Synecdoche at all, didn't really enjoy it one bit. May need to give it a rewatch.

It's hard for me to rank his top 4, because I love them all equally and for different reasons. Of course my top 4 are:
                                        Synecdoche, New York
Eternal Sunshine of the Spotless Mind
                                        Adaptation
                                        Being John Malkovich
Confessions of a Dangerous Mind was a brilliant script. It's a shame George Clooney didn't want Kaufman too involved with the project, it could have been much better. It seems like a lot of the themes that Clooney didn't fully (not saying he's dumb, but they just seem unintentional) understand made their way to the film anyway. And Human Nature was supposed to be directed by Kaufman, but he gave it to Michel Gondry because Michel wouldn't leave him alone about making Eternal Sunshine of the Spotless mind, however Kaufman was wrapped up in Adaptation at the time. So to me, Human Nature almost feels half-assed, but it still has the themes that match Kaufman's other films. So even though I don't mark them as masterpieces like his other films, these two are still great.
