Is there any specific reason Stewart picks on Arby's so much? Don't misunderstand I love it! But I was wondering if there was some kind of backstory to it.

First, a sincerely asked question is never a stupid question.
Second, back in the early 1970s I recall enjoying Arby's, but more recent visits, perhaps around 2000, produced, shall we say, gastro-intestinally unpleasant after effects and I've not been back.
That is the closest I can get to guessing an answer to your question. Sorry.
I have seen enough to know I have seen too much.

He used to pick on Jimmy Deans breakfast on a stick, but that joke had run it's course and I don't think Jimmy Dean's is national. Arby's just became an easy target because they weren't a sponsor. The cool thing is that Arby's never took the joke too seriously, and used it for publicity.

That is a very good question. I don't know the answer but my guess is that they were an easy target because of it was an already socially accepted truth that Arby's isn't good for your digestion!
I was sometimes be shocked by insults but the way Arby's reacted to it was great, they really made the most of the publicity. And the fact that the running gag was featured so prominently in the finale episode was really cool.
