Do any one know why she left Who?
Well one reason was so she could play Queen Victoria in the ITV series Victoria.
I was sorry the see her leave Doctor Who but I'm also really glad she got the part of Queen Victoria. -

Looks like it. If http://tardistopia.net/doctor-ten-longest-serving-companions-doctor-history-favorite/ is right, the most appearances by a Classic Who companion was Elisabeth Sladen as Sarah Jane Smith, with 23 episodes in the classic run (and two or three more in NuWho).

According to Alex Kingston, the future of the show was uncertain. I think the numbers have been dwindling since they cast an older actor that girlies can't fantasize about (yeah it's sad, I know) so they weren't sure the show was getting renewed.
That's why Moffat gave the Doctor and River an "ending" of sorts in the Xmas special. They didn't know if it was the last episode.
I'm guessing that faced with uncertainty, Jenna decided to leave and look for other parts instead of hanging around. At least that gave Clara a conclusion to her journey.

She didn't realize anything. It wasn't her choice to leave. She said it herself, she was surprised and cried when she read the script. She probably thought they were gunna renew her contract but didn't. Companions or doctors never stay on for too long. I think it's so that the network doesn't have to up their salary.

Actually, it's usually the actor's choice to leave. For one thing, unlike American television, British television generally doesn't pay that well by "show business" standards. For example, http://www.telegraph.co.uk/culture/tvandradio/4588563/Doctor-Who-will-be-a-millionaire-in-five-year-BBC-pay-deal.html says that Matt Smith was making 200,000 a year on the show. The top three cast members on "The Big Bang Theory" get about three times that-for every episode.
Also, I think that British actors see TV as less of a "destination" than American actors do, and they tend to want to avoid type-casting. It's why doctors and companions generally follow the "Troughton Rule" and stay about three years. -

she was surprised and cried when she read the script.
That is because well Jenna knew she was leaving and wanted to [She almost left ab68t the end of series 8 or its Christmas special] she did not know how her character (Clara) was going to be written out of the show.
She also knew that she was going to be in episodes 11 and 12 Clara's death in episode 10 to the contrary notwithstanding.
