I'm just going from 2000 to now.
In no particular order:
Breaking Bad
The Shield
Fringe
The Walking Dead
Banshee would be on the list, but it's only in its 2nd season. It could go downhill. Although I hope that doesn't happen.
I'll do a separate top 5 for comedies.
Again, in no particular order:
Arrested Development
Community
It's Always Sunny in Philadelphia
Modern Family
The Venture Brothers
Straight Edge -

Since the 00's forum, I'm going to guess you mean just from 2000 to 2016.
- 24
- Lost
- Fringe
- Veronica Mars
- Justified
Honorable mentions: Boomtown, Person of Interest, Supernatural, Frasier, Friends, Scrubs, Alias, Breaking Bad, Chuck, Hannibal, Homeland, Sense8, Bloodline, The Office and Human Target.
If you do mean of all time, here's the list: - 24
