Most people lump them together, just different divisons. Under martial arts movies you've got your Chinese Wuxia fantasy-type films, your Shaw Brothers and Bruce Lee "choppy socky" or "Kung Fu Theater" flicks, your more gritty and violent Samurai flicks (more Sonny Chiba, less Toshiro Mifune, since his are a bit more "classy"), and your American martial arts films, which are typically modern day and have gun fights and car chases and explosions (Chuck Norris, Van Damme, Seagal, etc)

Martial arts films are films with general martial arts in them. Wuxia is martial arts but where characters also defy gravity and perform death defying feats of strength. A movie like 'Crouching Tiger, Hidden Dragon' is Wuxia.
