As far as I know Warner Bros. owns the rights. Legally, MST3K couldn't riff the film I guess.

Wallacesawyer is correct. Attack of the 50 Foot Woman has never been out of the hands of a copyright holder even though the rights have passed from company to company several times in the last 50 years.
