Her fear of the Hesperus aliens was made real and she ran off to confront them and was blasted by that manefestation offscreen.
Everything in the movie has a sort of internal logic.
Its a huge test to see who can master their fears made real. Those that succeed are granted immense power and responsibility. The mission was a ploy to find the next "Master" so the old one could pass on finally. -

This one of the questionable scenes of the movie. I did like the fact that Kore was trying to save her as repayment for her saving his life. I don't know if he would have let her become master though, she had issues since the attack. But at least he tried to save her.
I always figured she was in the airlock with that big gun and a shot ricochet is what fried her. She was firing that space only weapon with the ship docked so she had no problems shooting that cannon in the enclosed space. -

Menopause? (sorry, I had to).
I watched this movie just a moment ago, and can't remember any specific indication as to what killed her either, other than the war flashbacks becoming reality for her. I suppose that during the real war, she was obviously afraid that the enemy would open fire at her and kill her. And as she now was reliving the war in her mind, maybe she did get hit this time around.

You could be right. Except, the only indication that it might be due to the pyramid, is that Kore tried to tell her that they weren't under attack. He was nearly able to successfully calm her down, but then - either due to the pyramid or post traumatic stress hallucinations - she saw the enemy on the monitor. That's when she ran out, and eventually died.
Also, during the climax, there was a scene where Cabren is surrounded by zombie versions (sort of) of everybody that died. Captain was one of them, as we recognize her by the mangled skeleton face. If the powers of the pyramid could use images of its victims against him, then one might possibly conclude that Captain was indeed one of the victims.
I'll agree though that this the only death in the film for which the reason isn't entirely clear.

She was the lone survivor of a hostile alien invasion. She was afraid of dying in battle. I'm assuming she was suffering from survivor's guilt. The cook initially helped her defeat her fear by calming her down. She did for a sec and then flipped again and "saw" some sort of alien ship on the screen. It looks like a blast from this entity her mind manifested, caused her cannon to blowup in her face.
