Didn't they finish off the Bird of Prey?
I remember Kirk outsmarted the Klingon and detected a BOP that was about to become de-cloaked to fire on them. Kirk already had weapons on the enemy and was ready to fire as soon as it appeared.
It appears and Kirk/the Enterprise hit it with a couple of shots. Then they waste time as the enemy ship recovers, regroups and then positions itself to return fire on the Enterprise.
I can't recall, was there a reason they just sat there and let the Klingon ship re-arm itself instead of just finishing it off?

Scotty's "automation system", that he put together for the mission so that their skeleton crew could handle the Enterprise directly from the bridge, was bogged down after the initial shots were fired; then it was destroyed outright when the Klingons returned fire.
No shields, no weapons, noone to do repairs. Helpless.
