From the Terminators perspective there is no utility in keeping the guy alive.
It's more a case of why he didn't kill the guy earlier. And that is because distracting him was beneficial. -

It would have made more sense for the Terminator to, as you said, reach over and break the clerk's neck or crush his head like a grape. Gun shops don't keep ammunition on the counter within easy reach of their customers.
But it's a cool scene, and reaffirms the lethality and lack of concern the machine has about collateral damage.

The T-800 could have easily just walked out with the guns (even if the clerk decided to take a shot at him) but if the clerk were left alive, he could had called the cops and reported that some guy just took stole a sh*tload of guns and ammo.
Since the T-800 is an infiltration unit, it would have made for a big headache to have a bunch of cops chasing after him & endangering his mission before his mission even got started
Why he didn't just quietly crush the cashiers skull, I'm sure I don't know.
