OK, in this episode Tom Veil is approached by a federal prosecutor who says that all she needs is his testimony to put the "they" away.
Allison and Tom's Mom turn upand he believes everything is back to normal.
He went out and got the negatives, like they wanted, and he was prepared to give them back.
Then he wakes up, the house is trashed and allison has left a note: "Where are the negatives? How did you figure it out?:"
I don't get it: he was about to give them the negatives.had they just waited they would have found them.
Why did they trash the house and just leave? -

They didn't have him.
He had figured them out and they knew it. He gave hints that he knew so they panicked and went for the negatives. Knowing he ultimately wasn't going to give them up. Operatives in this secret organization[Them] knew only what they needed to know. Pawns in a bigger game. They were playing their roles. Get the negatives at all costs. When really it was never about the negatives. It was about Tom/Gemini. -

You've answered your own question here. Whether Tom knows what's going on or not, they
think
he does. That's why Alyson's note says, "How did you figure it out?"The early bird gets the worm, but the second mouse gets the cheese.

The remaining 5% doubt caused Tom to hide the negatives, with the intention of handing them in once the prosecutor returned. They had planned to seize the negatives when he was asleep.
When they couldn't find them, they panicked, assumed Tom was on to them, trashed the place looking, then hightailed it out of there before he could wake up.
