It's never mentioned but the implication is they've been together before.
Anna Faris is supposed to be Cameron Diaz. John is supposed to be Spike Jonze and Charlotte is supposed to be Sophia Coppola. Speculation on who Bob is supposed to be has run from her father to Harrison Ford to others and he may be considered a patchwork character of different men in Sophia's life at various points in time.
Now the supposed story is that while filming "Being John Malkovich" Spike and Cameron had a fling. Whether they actually did or didn't, we don't know and possibly never will until one or more of them admit it. -
