This is a quick question(and I haven't read the book) when Wilder confronts Charlotte in the second half of the film
was he hinting that the Architect the father of her child Toby
? That's what I thought on re-watch.

Yes. That's the impression I got as well. I don't know if the book explains it in more detail though
