Recent episodes have them working at the same university as the others.
Was I wrong or was there episode where they moved or did the writers just forget?

Hmmm. At one point early in their relationship, it was absolutely clear that Sheldon and Amy were at different universities.
But at some point Bert was wandering into her lab because he had a crush on her.
And Bert certainly seems to be at the same university as Sheldon now.
Because of reruns, I have very little conception of the time relationship between episodes.
      Interesting.

Yeah, but initially it was just for a couple of months.
          Amy
: Ive been invited to consult on an experiment at your university for a few months. Isnt that great? We could have lunch together. We could carpool.
Are we told that it became permanent at some point, or did that just happen? Not that it matters.

No, it was never mentioned on the show that it became permanent, so it looks like it just happened.

I hope this does not mean that were going to get another thread on how the writers screwed up.
It doesn't matter. It really doesn't matter. Who cares.

From your keyboard to His ears!
Also, doesn't have to be either/orit's not unheard of for such an assignment to get extended.
                Look at Howard
                he has
                "been-on-loan"
since forever (when the show started.)
And, just because Amy's status hasn't been addressed/updated YET; doesn't mean the writers won't do it somewhere down the road.
                As for "doesn't matter/who cares"?

I believe Bert always worked there.
They certainly always had a geology dept. because they used it for part of Raj's scavenger hunt.
