I wrote a brief piece back on the old IMDb boards that covered this persistent issue. It isn't really a mystery but I apparently put to words what a lot of people were thinking and at the recommendation of some of its readers, I saved it, so it wasn't lost. Some years later, I came across an article, "How Better Call Saul Fixed Breaking Bad's Skyler Problem." It wasn't a good article–it was by a writer who very much wanted to dismiss the Skyler hatred as just "misogyny"–and I wrote a rejoinder in which I included my old piece on Skyler.
The writing of Skyler was the major flaw–and one of the very few flaws–in BREAKING BAD's writing but it was a significant one. My piece going into this is here:

She was just really badly written–created as an almost aggressively unsympathetic character, written into a show where she has to be in some sense sympathetic for the story to work.
