Kirk & Bones sharing a private drink/toast, discussing Kirk's birthday & Bones giving sage advice happened in Star Trek II.
The mass of smaller ships reminded me of the B-story of Voyager's episode The Swarm.
The Franklin crashing through the doors reminded me of Picard ramming the Enterprise into Shinzon's ship from Nemesis.
Perhaps a stretch but Kirk asking Sulu to do his thing was sorta similar to Kirk prompting Scotty to open the space station doors in Star Trek III? I believe.
Also,
"Scotty saying Spock and Bones could have merged in transporter"
seems more of a direct reference to the episode, Tuvix from Voyager, unless Bones says that line or something very similar in Star Trek III that I don't recall. -

One of the characters tells another to "skip to the end" when they're overly excited and trying to tell a story. This is a reference to Spaced, the tv series Simon Pegg and Edgar Wright did prior to Shaun of the Dead. It's said many times throughout the show's run and since Pegg wrote this one it's certainly a reference to that.

Forbidden Planet:
-Ancient (dead?) alien race that left powerful technology behind, which is discovered by humans.
-Krall - The Krell (the long dead aliens)
-The alien tech turns Edison into a life-draining monster, the Krell's tech turns Morbius's Id into a physical monster
-Altamid - Altair IV (the Forbidden Planet)
