Little Buddha (1993) - flashbacks of the early years of Siddhartha Gautama.
The Fountain (2006) - combines elements of Mayan religion, Christianity and Buddhism.
Apocalypto (2006) - story features Mayans, but the religious sacrifice practices are those of Aztecs.
Black Robe (1991) - main story is about a Jesuit priest, but it also includes Algonquin beliefs regarding death and the She-Manitou.
Kung Fu (1972 tv pilot) - flashbacks include teachings of Shaolin monks. Some of the ideas are taken from the Tao Te Ching.
The Egyptian (1954) - story includes an early attempt at monotheism as a state religion. Not historically accurate, but still interesting.
Clan of The Cave Bear (1986) - depicts rituals of stone age culture with the Shaman and the hunting rites of passage.

I thought it was poorly written, but it does cover several religious and philosophical issues.

Shinran: His Life and Light - Japanese animated feature on the life of Shinran Shonin, unofficial founder of Jodo Shinshu "Shin" Buddhism.
Being There - is Peter Sellers merely a simpleton, or in his heart of hearts is he "on to something"?
