Maybe in the Best New Artist category, but the Grammys did add an Alternative category (sometimes called, "Best Alternative Music Performance" and sometimes called, "Best Alternative Music Album") in 1991.
Here were the first 14 winners:
-Sinéad O'Connor (It says, "She refused to attend the ceremony or accept her award, and wrote an open letter to the Recording Academy criticising the industry for promoting materialistic values over artistic merit.")
-R.E.M.
-Tom Waits
-U2
-Green Day
-Nirvana
-Beck
-Radiohead
-Beastie Boys
-Beck (again)
-Radiohead (again)
-Coldplay
-Coldplay (again)
-The White Stripes -

A few that jump out to me:
America over the Eagles…nothing against America, but who ultimately had the bigger impact?
Rickie Lee Jones over Dire Straits
Christopher Cross over The Pretnders
Sheena Easton over The Go-Go's
Sheryl Crow over Green Day
Leann Rimes over Garbage and No Doubt?!?
I've been searching for the daughter of the Devil himself, I've been searching for an angel in white. -

I guess some of it's a hindsight thing where they didn't know how good the music would be from some of the artists later.
I was surprised about the ones you listed too. I'm a fan of America and Eagles, though, so it's hard to choose there. -

I know everyone loves Money for Nothing best, and it's brilliant, but so is so much of their music. I have a very soft spot for Walk of Life, and the theme from Going Home gives me goosebumps. Mark Knopfler is a genius.
Schrodinger's Cat walks into a bar, and doesn't.
