Well, I've been working lately in a comic book fanfic which tells the story of the Joker from this movie. Now I'm releasing the first chapter, which happens during the events of The Dark Knight, but narrated from the Joker's point of view, and If it achieves success I'll tell what happened (in my mind) after the ending

They probably locked him up in Arkham with 24 hour solitary confinement and advanced security. He probably lost the will to live after Batman dissapeared.
