The point is that Caitlin's powers manifest as an almost alternate personality. Barry was able to break through that because of what he said.

Caitlin was trying to get away from them, cooling Barry down meant he'd have no speed perhaps long enough for her to make her escape. She knows just as well as Cisco that Barry generate a lot of heat when using his powers.
