Eobard being alive

Unless I missed something this is a big plot loophole. How is Eobard even alive considering that Eddie appears to still be dead? It doesn't look like Flashpoint brought Eddie back, so he should still be dead, therefore Eobard should still be dead. Shouldn't Eobard have disappeared when he took Barry back to the present? Therefore he shouldn't be on LOT.
Captain Janeway on Voyager said that temporal mechanics give her a headache. Me too. This is why the time travel idea should be used only sparingly. Am I right on this with Eobard? -

Honestly, we have no idea.
The end of 3x01 actually should have created a massive paradox. Because Thawne didn't end up stuck in the past but brought Barry back to 2016 and then disappeared to times unknown.
Also, the earlier Thawne who 'originally' killed Nora but was stopped by Season 2 Barry faded from existence. So there's actually no version of Thawne stuck in the past to become Harrison Wells.
And yetall the events of the previous two seasons still happened for the most part.
It doesn't really make sense at all.

Maybe Eobard Thawne heeded Barry's words of him being dead. So he ran to the future with Eddie's sperms and impregnated the woman who would have his child. Thus insuring his survival if Eddie dies before hand

It is not a loophole. Eobard retrieved Barry to 2016 and then went to the far past to form the legion of doom as seen in Legends of Tomorrow. Only afterwards he tried to kill Barry as a child and end up killing Nora Allen and losing his powers
