That is it exactly. Alex is really new at this and not experienced in relationships and people like that do not make good long term partners. How many of us are with our first relationship partner? Maggie doesn't want to get hurt further and she is right out of a relationship herself so she needs time to heal before she movies into the next relationship.
She is also helping Alex out by doing this though Alex may not see it that way at this time. -

Maggie rejected Alex because she was being nice. Alex is just acknowledging her sexuality. As far as Maggie knows Alex only likes her because she's the most convenient gay woman to date. She doesn't want Alex to simply latch onto the first gay woman she meets.
