I'm kinda confused, though. If they are setting up Mister Sinister, then what future X-Men movie are they possibly setting him up for? Can't be another Wolverine movie because this is the last time Hugh Jackman will play the character. Can't be another prequel because why set up Mister Sinister in a movie that is set in the future? It wouldn't make sense.

The title Wolverine is going to X-23 so there can and probably will be another "Wolverine" movie. I suspect that Sinister will play a big part in Gambit (whenever Fox gets that off the ground) And he is one of X-23's rogues in the comics. He makes an attempt to take over her body for himself. It's a comic in which we see Gambit and X-23 team up against Ms Sinister as well.
There's also the possibility that New Mutants will take place in the future, and they might place X-23 on that team with the other mutants. Then there's the most likely probability that he is also the main villain of the X-force movie. -

The New Mutants
is going to take place right around the same time as
X-Men 7
, so in the early 1990's. The team roster for that movie is Magik, Cannonball, Karma, Warlock, Sunspot, and Wolfsbane. James McAvoy and Alexandra Shipp are also said to be part of the cast, as Professor X and Storm (it's unknown whether Storm will be on the team, or play some other role in the movie).
X-23, if she's in this film, probably won't make another appearance in an X-Men movie after this, seeing as how
Logan
is set in the far future, well after the nightmarish dystopian alternate future of
X-Men Days of Future Past
. Wolverine is suppose to be really, really old at this point, and his super regenerative powers have nearly reached their limit. -

Let's not forget that we now have seen time travel with these films. And Deadpool 2 will be setting up Cable; a time-traveling mutant.
Odds are Mr. Sinister could end up traveling through time as well. Possibly to the 90's when Cyclops and Jean are in their prime as X-Men. After all, he is heavily linked to those characters in the comics. It would be a shame not to have Cyclops and Jean not fighting Mr. Sinister.
