It was two different places. The townhouse we saw the outside of was in season 2.
The place we saw the inside of in season 3 was a real life apartment.

I think they love the set and don't feel like building a new one, so she's staying.

Technically Malcolm Merlyn owns the appartment.
I honestly hate to look at that apartment after season 4. Almost all of the Smoak-family scenes were in that apartment.

I don't think Oliver really cared and just gave it to her. He's probably getting a new better place in being the mayor anyway? I thought Thea lived there too, or did she get her own place? I can't remember.

It was explained in 4x01 that Oliver and Felicity got the place because Thea hadn't lived there since Ra's nearly killed her there. She lived with Laurel, instead.
