If the Justice League stepped in to help them then they'd have had a much easier time of it against Luthor. It was better that they kept the League out of it.
The isolation of Batman and Superman worked to their advantage.

The Justice League may not exist in this particular universe, or not been created, yet, or maybe even dissolved by this point. With the dizzying amount of DC material out there, you can't make everything fit together.
