In one version of the script, and 1984 ABC TV version, all 3 Krypton (depowered) villains and Luthor are all arrested by North Pole police authorities.this scene is deleted from theater/VHS/DVD version

That scene sounds so dumb. There's no way any of them could've survived the fall after becoming humans.
        Green Goblin is great!

It always felt like a letdown with how the three villains end up. Besides Sup squishing Zod's hand, and Lois punching Ursa there's no big payoff. They could have had more fun with it.

I think the ending of Zod is a huge payoff. I've heard that in some theaters, people were standing up and cheering. I think it's safe to say that all of the villains fell to their death.

I bet! When Superman finally gets the better of Zod and starts crushing his hand, and that amazing Superman theme kicks in big time, it's such a great moment not just in the film but in all of cinema. It's a classic scene. The acting from Hackman is also tremendous (when he sells out Superman, and then when he pretends he was on his side the whole time).
OP - the villains all fell down a bottomless pit. Fitting end, I think.
And you can deal with me; Doug Masters!

Superman killed Zod, took his powers away and threw him into a deep, dark, cold water below. Which was far more cruel than breaking his neck 😉

I always guessed that if Superman re-rigged the machine, he also made some sort of adjustment in the Fortress that allowed Zod and his minions to return to the Phantom Zone.

Yes. If you look closely, you can see he logs into the relevant folder on his Ice-OS - he clearly goes into environment/corpses/minions/delete/phantomzone and executes some file.
