Hi there!
I'm a fan of COTC in generalthe one's I've seen anyway (1,2,6), and since Isaac was my favourite in the first film, I was really excited to watch this. I don't know if I missed anything vital in 3-5probably, but hey, they're still there if I want to watch them, though a friend told me that if i was going to watch 6, I could still follow without having seen 3-5.
So with that in mind
The beginning of the film really intruiged me, but that fast spiralled into vague boredom in the hospital. They spent far too long there in my opinion, and though Isaac was apparantly central to the plot, he really didn't seem to be - at all - throughout the whole film. He seemed much more dispensable than in the first film, where you could really see you did not mess with Isaac. (Unless you happen to be named Malachai)
The plot was so confusing. I didn't really follow it, despite trying my best. And when I did think I'd worked out what was going on, something else would happen to confuse me again. Now, this could well be because I hadn't seen 3-5, but I thought there wre way too many new characters, and all of them seemed equally important, but hard to follow.
Also, the resemblance between Matt and Gabe didn't help matters lol!
John Franklin as a writer really intruiged me. I knew he was a great actor, but I didn't know how well he could write. Now, despite what I said above, the majority of the film was written very well and was well thought out (possibly a bit TOO thought out given how confusing the plot was),and some of the dialogue is nicely quotable i.e "I don't have a soul" etc.
I think the problem came for me was that I was expecting the plot to pivot far more around Isaac than it actually did. As I said he seemed to be lurking there in the background, occasionally bumping somebody off, and lurking in chapels, but otherwise, just generally being shadowed by Cora (who, btw, I still have no idea who actually she is. Isaac's lover? "Wife"? Shadow? Random woman?)
Also, with Hannah being pregnant at the endum, it does make me wonderif they are so sure this child is going to be evil and complete the prophecy, then surely abortion could be an option for her? I mean, I don't say this lightly, but I think if I was 100% sure I was going to give birth to a demon's child, per se, I'd definitely consider it.
One other thing I didn't quite getno, actually, TWO things.- Isaac seems strangely comfortable in life after being in a coma for 19 years. He definitely adapts well. Maybe he just IS very good at adapating, or it's because he has one sole purpose (the prophecy), but I would've thought that anyone, even Isaac, after missing out on 20 years of your life, it would come as little bit of a culture shock, and a helluva lot of jetlag-esque stuff. Also, it would have been a nice little diversion for a bit to see him getting used to just day to day things and living again. I dunno
- Issac seemed like he was about to burst into tears when he split Morgan's head in two. He looks absolutely horrified after he'd done it, and his lip trembled a LOT when he spoke to Matt. I dunno, I just didn't think Isaac would be the type to go squeamish or emotional over a random girl. (Oroooh, was it cause she was Matt's girlfriend?) Hmmm. Or does Isaac actually have a heart there underneath all that black clothing?!
Yeah, so I'm rambling now, I'll shut up. I think overall this film gets 6/10 from me, and I was expecting to give it 8/10 or more.

You raise some good points and i will try my best to answer them.
- You could just watch 1 2 and 6 as a trilogy and not even worry about the other installments (3-5 or part 7) cause each pretty much tell their own stand alone stories and don't really contribute to the main events as depicted in 1 2 and 6. so don't worry you wont have missed anything (although i would recommend part 4 cause its the only stand alone corn film that is entertaining).
the plot i will try my best to explain:
Basically, Hannah Martin (the first born daughter of the original children) comes back to Gatlin from California to find her real mother (who gave her up at birth to spare her a life of terror with Isaac.) She picks up a man named Zechariah Johnson who tells her the origins of her name and pretty much forshadows the rest of the movie (this character could be a alternate version of "Crazy Ralph" from the FT13 series but idk). Once she arrives in town she immediately realizes something is up Cora is the only police officer in town and all the inhabitants are children (it is revealed later that all the town's children now are actually the children of the original children from the first movie.)
As for Cora, she is one of the few remaining original members of the cult left (and has devoted her life to awaiting the return of Isaac and the fulfillment of the final prophecy ( which states that on the eve of her (Hannah) 19th birthday the firstborn daughter of the chosen will come back to find out who she is and HE Who Walks Behind The Rows shall awaken; she will then mate with the first born son of the children (Gabriel) and create a superior race of children or a child who will lead all of them (including Isaac himself.))
Hannah finds out that Rachel Colby (the person who keeeps trying to run her off the road at the beginning and who also is the same Rachel from the first film (the one who stabbed Burt and again tried to kill him at the end when he went for the map.) Rachel has left Isaac because she knows that Isaac has no power unless he is given it by the children (and he indirectly caused the death of her husband Amos Deigan (the boy who was killed by HHWBTR in the first film and the one who cut the pentagram on his chest). Pretty much Isaac has been in a coma for 19 years however Hannah's touch has brought him back (although i have a theory on this which i will explain here)
Yes Isaac does seem like someone who is in perfect health for being in a coma for 19 years and my theory is this; Isaac died at the end of the first film and his body was completely destroyed by HHWBTR but his soul was absorbed by the demon and when we see him kill Malachai it is not Isaac but HHWBTR in Isaac's form (pretty much a flesh disguise you might say) HHWBTR then pieced Isaac's body back together and Isaac was placed by the remaining children in the hospital for the next 19 years in a coma (when in fact HHWBTR was regenerating Isaac's damaged brain cells in order to maybe use him sometime later if it was his will too (a state of Suspended Animation if you will)).
Isaac is merely following the demands of his god (or what he thinks he wants) and killing Morgan was actually Matt's duty so Isaac had to take over in order to appease the god because Morgan betrayed HHWBTR (as did Matt which was why Gabriel caused him to committ suicide) Isaac really has no heart or soul at all he is simply a misguided villain and a slave to his own religion. And he spoke to Jesse, not Matt. ("Your strength shall be rewarded.")
Also, IMO Isaac does not die at the end of part 6 partly because it would have contradicted what Jake (Cora's brother) was telling Hannah (Only YOU can stop Isaac; plus Gabriel was wanting Hannah to just "touch" him and he would "do the rest" so Isaac can't really DIE unless someone good kills him and not his god plus Isaac has been dead once already ( and he displays some supernatural powers in the film like turning on the water without the use of the handles and not being electrocuted when he kills Doc Michaels.) So when HHWBTR stabs him he really is putting him in another state of "Suspended Animation" in case he wants to maybe use him again.
