      IMO it's because Penny's apartment is single bedroom and the point of the experiment was to force Sheldon and Amy to sleep together like a real couple. Also from a scientific standpoint (according to this show), Penny's apartment is considered a neutral site to eliminate bias. Chuck Lorre has no concept of the scientific method.
      This show is dumb.

          Totally agree. I want Sheldon back in his apartment and Leonard and Penny out of there. I could see him wanting to be with Amy on neutral ground at first, but that time has passed. I hate Penny and Leonard in that apartment.

            I agree I don't like Sheldon and Amy in Penny's apartment, whereas it seems normal for Leonard and Penny when they are there. I hope they move Sheldon back into his apartment.
            Leonard and Penny should be buying a house anyway, that's what married people do. Maybe they could buy one next door to Howard and Bernadette
            .
