My take on who's bad [Spoilers]

Here are some of the cues that John Goodman/Howard was the bad guy all along:
- In the beginning we see him stalking her at the gas station. Evident by the odd shaped side view mirror were shown, which later matches up with his truck.
- Howard says he is racing home however she was heading northbound and on the road AWAY from his house. She was already north of his home. If he was heading home he would of been going southbound not in the same direction as her.
- He keeps specifying they'll be in there for 1-2 years. We know Megan(Brittney) the missing girl disappeared about 2 years ago when her identity is revealed by Emmett. This means he would keep a girl to replace his daughter until she reached an age that was too old and would replace her.
- He had a vat of acid prepared fully aware of it's use to dissolve biological tissue.
- He had chained up the girl in the beginning with no explanation of why. After realizing the outside was toxic (confirmed by Emmett arriving) he was no longer in fear that she would be able to escape the bunker and felt comfortable tossing her the key and unlocking the door.
- It undeniable that there was a person and a similar earring to Megan/Brittney in the bunker with "HELP" scrapped on the window. There was definitely another person trapped in there before this.
- There are ONLY 2 rooms in the bunker. One built for Howard that looks nice and a separate one with a strong metal door, that has a speaking port in it. There is no reason for this to exist especially if it is not being used for storage. Unless it was made ahead of time to intentionally keep someone locked in there.
Most likely Howard had planned on kidnapping her from the very beginning. It just happened the attack from the aliens happened at the same time causing Emmett to run to the bunker. This threw a wrench into his plan and along with the additional distraction of the invasion. The bunker might have been originally built due to a fear of some apocalypse but was being used as a kidnapping chamber in the mean time.
