The government has been a threat to superheroes from time to time regardless of their power level. Humans have always been able to figure out ways to kill or hurt things that are supposedly unbeatable.
As Superman is I assume from the movies the first time we have actually actively known about a being like this then it is clear that no government is a threat to him, I believe that in the start of MOS his mother was concerned about him being harmed on earth and his father says "how can they hurt him?". I am not sure where you are coming from with the humans have always been able to figure out ways to kill things that are supposedly unbeatable because nothing of the such has ever been demonstrated in the DCEU.
To make a great film you need three things - the script, the script and the script -Alfred Hitchcock

Playing Devil's Advocate for a bit here, technically Lex Luthor found out a way to kill Superman, and Batman nearly did it himself.
If you can't defend a movie without bashing another, you will be put on ignore. No exceptions.

The government, people, are always a threat, even to Superman, as shown in BvS by Lex Luthor and Batman.
But it's not just a physical threat though, the Kent's were afraid of how Clark would fit in if he were to be revealed. He'd be marginalised, feared, everything changes; war, politics, religion.
That's kind of the whole point of man of steel, he's invulnerable, but he's still a man inside, and he can be hurt.
The Kents are just treated more realistically this time around, like Superman, and with the added realism comes a level of moral ambiguity, insecurity. And people just aren't use to seeing classic superheroes treated that way.

STFU Ramboman, Using sock accounts to bring the stupid hillbillies Kents back again and again is not going to work. They were horrible parents, who should have raised a Serial Killer not a Superhero.

            I agree.
In fact, I've asserted that, as unusual as it may seem, THIS iteration of Jonathon Kent showed a better and more realistic understanding of the impact of Clark's very existence than any other we've seen on film or TV. I just thought it was a shame that the rest of the movie didn't also reflect it.

Why do people keep misusing the term 'realistic'?

I guess it would make sense that he would make a sock account in a fit of jealousy over Joby getting all of our attention.
Oh yes, that dumbass is extremely jealous when another butthurt fanboy gets all the attentions. Remember how crazy he went when Odum put him on ignore; the girl had this incredible meltdown, or when Dennis was receiving all the attention. Who would this guy be?

Most parents don't have invulnerable super-strong kids with a desire to help others.

The parents in the comics did.
                                          Glenn Ford knew.
Even the parents in Smallville knew what to do.
