Clark called Martha 'Mom' in Man of Steel

He was superman at that moment. He wasn't Clark so he wouldn't just say mom for secrecy purposes. He would say her name
Like how he would say Lois as superman and not babe or bae

Artistic license, we know he said Martha so Batman would find it meaningful. It's a story, it doesn't have to be perfectly logical and true to life, it had a message it wanted to get across.

it doesn't have to be perfectly logical and true to life
Of course, you cannot link logic to this movie. So, the excuse is "this is a movie, who cares. Just watch the action, the killing, the flying, the weee, weee logic goes to the trash can". No surprise this movie failed miserably.

These are the same people who made fun of Marvel movies for having plot holes, and said that BvS would be "intelligent" and "realistic."
Funny how that works.
If you can't defend a movie without bashing another, you will be put on ignore. No exceptions. -

Well it is more intelligent and realistic. But it's still a comic book movie, it can take liberties and artistic license for the purposes of story telling.

"It's a story, it doesn't have to be perfectly logical and true to life"
So why did they go for the "gritty and realistic" approach then ?
Why include realistic topics like politics, domestic security policies and international warfare against terrorism ?
If they went with an unrealistic, fun and even "dumb" approach, no one would complain about a few things not making sense. People would say "It's a story, it doesn't have to make perfect sense, it's just a superhero movie, relax!" and in that case it would be a relevant remark.
But that doesn't work for BvS because they don't allow us to do that: they want us to take the movie seriously since it deals with such serious topics, and when people take a movie seriously they expect things to make sense.
Either you make a silly movie and it's OK if it doesn't make a lot of sense, OR you make a serious movie and you better make it have some sense or else people will complain.
You can't have the cake and eat it too !
Lastly :
"it had a message it wanted to get across"

He was choking and dying and he assumed Batman was going to stab him to death right then (because he was). He used his final breaths to appeal to Batman's humanity. Told him that there's an innocent HUMAN out there who will die because of this fight.
The fact that they have the same name is just a coincidence. But it's an important coincidence, as it reminds him of the time he was powerless to save his mother and father. And when Lois revealed that Martha was his HUMAN mother's name, it makes Batman rethink his outlook on Superman (who he previously only thought of as an "alien").
Had Superman's mom had a different name, I still think it would have caught Batman off guard, but it wouldn't have triggered him the way it did. So we don't know what would have happened in that case. There's a CHANCE that he could have slowed him down long enough for Lois to get there and explain. She arrived only moments after that anyway.

What would saying that accomplish. Superman already showed he knew who he was when he called him Bruce.
Plus he was begging for his Mum's life, so saying "I know who you are" wouldn't fit in that situation.

What would saying that accomplish.
There isn't a whole lot that would logically make Batman stopbut revealing to Batman that he knows his parents or knows why Batman does what he does stands a better chance of working than "Save Martha." It also doesn't make Superman look stupid by calling his mom by her first name. Almost anything is better than "Save Martha."

Regardless of whether you like the scene, Superman's life was saved because of coincidence, not any forethought on his part or Batman's. It was an accident that Bruce's mother had the same name. That's the way Snyder chose to end their conflict. Not via reasoning but by chance. Trying to argue what would've been a more logical thing to say is missing the point

Isn't that Chris Terrio's idea?

I'm going to guess it was Terrio's idea. He probably discovered this during his research into the characters.
It seems a little too nuanced for Snyder.
