Morgan Freeman's character was the only one willing to do what needed to be done as horrible as that would be to carry out.
The other guy presumably let everyone in quarantine out eventually and surely at least one of them was able to act as a carrier for the aliens.
Was everything Duddits and his friends did for naught? -

I saw Emmy winner Damian Lewis hanging out in front of a public library several years ago. He was dressed plain clothed.
To answer your question, the ending specifically shows that Duddits killed the source of the alien infection. Therefore all the infected were cured.
