The whole premise of this episode was that Barry was losing his memories because he created a new timeline. Sooo why didn't that happen to Eobard Thawne/Reverse Flash when he changed the timeline by killing Nora Allen? Why didn't that happen the other times Barry changed the timeline?
When Thawne went back in time to kill Nora again, why did the other Thawne and the other Barry disappear? In Season 2, episode 17 ("Flash Back"), Barry went back in time, knocked his past self out, and no one disappeared.
Ignoring that inconsistency, why wouldn't that affect younger selves like when Barry was a little boy? The other selves aren't the exact same age, either. So an older Barry, in theory, should make a much younger Barry disappear.
And what dictates which self disappears?
Finally, where were the time wraiths? You would think they would be outraged with Barry changing the timeline so drastically. Yet they leave him alone for 3 months.

I would guess the explanation would be that because Barry living in the alternative of his own timeline that's why he lost his memory as he merged more with that universe, the residual remnants of the alternative timelines speedforce being the only thing that kept his memory in place, hence why when he depleted it he would become unaware of the other timeline.
This would not effect Thawne as he was not present in the timeline so even depleted of his power he had no alternative version to merge with.
As for the fading yeah it's all stupid, why S3 Eobard made S2 Eobard disappear makes no sense as S2 RF is the past version of S3 RF, so if S2 RF goes bye bye so does S3 RF, atleast Barry going back to stop RF there by destroying the series "normal" timeline makes sense as to why those Barry's fade because they no longer exist, only the remnant of that timelines is current Barry who merged/temporarily overwrite the Flashpoint alternatives Barry.
As for the wraiths god knows, why did they leave Eobard alone for years, they aint cops it's not like oh no they need absolute proof of tampering, also they exist within the speedforce which is outside of time so how can they not know Eobard was dicking with time? My only excuse is they can only act when a speedster causes a breach in time, so whilst they protect time they cannot do so fully on their own, they so they kind of need to spot a speedster abusing their powers to be able to act.

Some of these time travel questions have either never been addressed or poorly answered. That said, there are 22 episodes left in this season and maybe they will address some of these things in one of them.

Sadly, they won't be addressed. They'll just move on, that's how this show is written.

Based on what we know, that's a reasonable assumption. It's also reasonable to assume that they might. They certainly have enough runway, that was only the first episode of the season.

Maybe the time wraiths knew that Barry was going to change it back or needed him still around so that he could.

There's way too much that's left to audience speculation.
