The first ones a no-brainer:
NO SUPERPOWERS
. It would be better if Jonah was just an ordinary bad-ass. Instead of literally talking to dead folks it would be better if he found out how and why they were killed by detective work. (Not that he would carry some kinda forensic kit on him, but more like being able to read signs since he was trained by native americans and stuff.)
Jonahs look: It has been popular to depict him with a big/exposed eye. That would recuire CGI and cost a lot of money and time. A thought I had however was that he could carry an eye-patch most of the time and remove it a few times during the movie so that we could see it.
I also remember that I read an old Jonah Hex comic a few weeks ago that didnt depict him with an exposed eye but instead an ordinary sized eye with no iris. This effect could be achieved with an ordinary contact lense.
So you could have: CGI, CGI with eye-patch, contact lense or, heck, You dont necessarily have to bother with the eye. That was the least of this movies problem.
The story: Not having seen this movie I dont really know what should and shouldnt have been changed. But many have critized it for being too short so thats one thing. They could have made it a more classical western.
Though from what Ive seen I have to admit the gattling gun on the horse was pretty cool, I`d keep that.

I like your idea of having the cataract eye, because the big eye would look kind of silly in live action and the normal eye like this movie had wasn't extreme enough.
As far as story where to begin. They got his back story all wrong. They got his motivations all wrong. His supporting cast was wrong. Plus the superpowers you mentioned.
Also, The stupid steampunk thing needs to be given a rest. I'm sick of these modern westerns with bad guys who have plans for world domination using technology that shouldn't exist. They think it's tongue in cheek by having the villain invent something that won't exist for another century, like, "Oh, see how this is kind of like an atomic bomb 50 years too early. Isn't that crazy? Hahaha".
The threat needs to be personal, not something Lex Luthor would come up with. This
is
based on a comic, but not a superhero comic and there is a difference.
This movie was only slightly better than Wild Wild West. No, scratch that, at least WWW was
supposed
to be a comedy. This movie tries to be serious and comes off as ridiculous and a disgrace to the comics.
